Preheat oven to 375.
In a medium-sized bowl, combine flour, chia seeds, baking powder, baking soda, and cinnamon.
In a small bowl, combine applesauce, honey, oil, milk, and vanilla. Stir well. Pour into dry ingredients and stir just until batter is moist.
In a greased muffin tin, pour 1/4 cup batter into each tin.
Bake for 20 to 22 minutes until golden brown and toothpick comes out clean.
